Yes, I can tell a difference, and it's not just battery-powered watches either.
I actually feel worse from the no-battery, self-winding watches than I do from
the battery watches, so I think it might have to do with the amount of metal
contained in the watch (or maybe it's the jewels that are contained in
non-battery watches?)

I've determined that it's not the glow-in-the-dark numbers/hands that's the
problem, as I have one watch that doesn't glow in the dark yet it still
bothers me (this watch has a lot of metal in it, though).

The watch I usually wear these days (if I wear one at all) is a mostly-plastic
Swatch watch, which runs on a battery. It's not too bad.

One thing I haven't tried lately is an LCD watch, to see how that compares
to the analog/dial watches.
